The hydrobiology master programme is aimed to teachs; bioecology of all aquatic ecosystems (river, lake, estuari, wetland, hot water, groundwater)¸equipments, technics and methods used in these ecosystems; biological diversity, usage and management of aquatic systems; determination of quality with biological and chemical methods; animal morphology, systematics and biogeography. In animal morphology, systematics and biodiverstiy; faunistic and molecular systematics, behaviour and population genetics are carried out. Several vertebrate in invertabrate animal species collections are deposited in order to support master students. There are four research laboratories in this program: Biomonitoring Laboratory, Freshwater Fısh Bıology And Ecology Laboratory, Brackishwater Research Laboratory, Protozoology Laboratory.

Master's degree program, not less than 24 credits, consists of special topics course and the study of thesis. According to the European Credit Transfer System, not less than a total of 60 ECTS of the courses and not less than 60 ECTS credits for thesis study, by completing the special topics course, which includes thesis study and successfully complete thesis study. With the inclusion of graduate courses, which were taken as a special student of a student, graduate courses, which were taken before the enrollment in the institute in the last five years, from domestic/international higher education institutions can be transferred to program, the student is enrolled, according the advisor opinion, recommendation of the board of the department and decision of board of institute. However, more than 2/3 of the total credit a student enrollment of program is not considered to transfer of credits of graduates courses as special student. The aim of master program of the hydrobiology section is to train a scientists who will give a positive contribution to the universal science and contribute to the development of national aquatic ecosystems of our country. Specialized scientist in this program can use statistical methods and special techniques under the themes which are described above.
Those who graduate from this program will find the opportunity to work in areas related to the following specializations.
a)As an academic stuff in universities,
b)As a specialist in public corporations (The Ministry of Environment and Urban Planning, The Ministry of Food, Agriculture, and Livestock, The Ministry of Health, The Ministry of Culture and Tourism, The Ministry of Forestry and Water Affairs),
c)As a hydrobiologist in the environmental consulting companies and ARGE.

Master of Science program contains 4 semester. Students need at least 120 ECTS and a MsC thesis in order to graduate from the program.

A student, who successfully completed to compulsory courses of the program (at least 60 ECTS credits) and has academic average at least 2.75, presents thesis/art work at the end of the second semester. After the succesful thesis defence, the student graduates from program.
